This may be the wrong spot for this, but if someone could point me in the right direction it would be greatly appreciated.
I just did the pre-Moria quest line on my Rune Keeper, thanks to the info from someone I met online, and received both the Runestone and the Rune Keeper Satchel.
Now I see that the items level up and gain points as I kill monsters. I also see that you can add relics and gems, etc to them for stats. The other things I have noticed are that the "xx item of the third age" comes in different levels and contain different base stats.
My first question is how often should I be swapping out my "xx item of the third age" for a replacement of higher level?
Part two of that is, if I keep replacing it every X amount levels, what is the benefit of the item leveling up as I kill things?
As far as relics, gems, etc go, where do those come from? Crafted, Monster Drops, Vendor Purchased?
Basically I am just looking for a guide to understand the legendary item system.

For your main weapon the answer is almost always yet. Each additional level means more dps and even though starter DPS legacy can be upgraded also, very soon a DPS on a non-upgraded level 56 will be higher than the DPS of a maxed L51 for example. For class items, where stats are not important, you can replace them less often.

First, you get to use upgrades on DPS and skills as you level. Second, when you deconstruct the item, you will receive relics, IXP pills and crafting components - the higher the level you deconstruct at, the mor you get. Lastly, when you get to the point where you decide to keep one the items for a while, leveling it will enable you to unlocks its full potential.

You get some relics when you deconstruct an LI - the higher the level, the more you get. Those are bound and go right into relics panel. Also, each level 51+ instance, raid and skirmish of every size awards sealed relics - those can be traded, mailed, bought on AH etc. When you deconstruct Sealed relics, they go into relic panel and become bound. Crafted relics take a special slot - you can buy them on AH or craft if you have highest Craft Guild standing. Some quests also award sealed relics too.
As you acquire more legendary items you should always try to keep all your legendary slots filled. You get more item xp divided among 6 items than you get for just one or two.
Also the more you level a Legendary Item before deconstructing it, the more runes, higher level runes and IXP on the IXP rune you'll get on the deconstruct. Standard advice is to raise things to a level that ends in 1 -- 11, 21, 31. When you're just getting started and finding items around every corner, don't worry too much about that.
Do raise them at least a few levels. An unlevelled LI will only ever give you 1 level 1 rune. Even if you just use one of those 650 IXP pills on it, which will get it to level 4, you'll generally get a few more.
Until you're using level 60+ items, don't worry too much about raising your LIs to 31 and pulling legacy scrolls off them. Scrolls from LIs lower than level 60 can only be used on items up to level 60 and you're likely going to be changing legendary weapons out too often to worry about tinkering with them too much. The cut-off levels are up to 60; 60-65, then 66-75. Don't spend too much time and currency on anything less than your level 75 items (or 85s when RoR comes out).
Use those first few levels to figure out what legacies are available to your class and which ones you really want to have on a weapon/class item you're going to keep for awhile. If your class has more than one major role--e.g.: dps and healing for Minstrels and RKs, dps and tanking for heavy classes--you're likely never going to get one weapon and one class item that will be ideal for both roles. At higher levels you may want a dps set and a tanking or healing set.
typically you keep the level 45 (first set, could be gotten later) items until level 53. At 53 and higher you can get an infinite supply of items from monster drops (both items and tokens to get items).
You should replace them every so often. Starting inside of moria, most quests give item xp, as does every kill, every instance drops item xp pills, most animal type mobs drop item xp pills, ...... leveling up an item, after the first one, is stupidly easy and fast. On top of that, breaking your old item gives a large xp pill, often enough to get it 75% of the way to max or more!
As others said, you get relics from breaking items, quests, instances, and so on. Skirmishes let you buy sealed relics as well. The good ones take a while to meld and refine and so on, but you can get a decent set pretty quickly.
The important stuff for the LI system:
1) you want good relics, and you want to be able to craft the best relics (level your crafting and guild stuff!)
2) you want to level many items to level 31 and break them. This gives you a legacy replacement scroll and good itemxp and relics.
3) you want to customize your legendary item with the legacies you got from #2, good relics, delving and empowerment scrolls, titles, crafted relics. But this is a lot of stuff, so you want to do that at MAX level.
4) the stuff you store up to use.... item xp pills, legacy replacements, etc ..... a lot of it has a max level. If that max level is not the current game max level, go ahead and waste it to improve your items as you level up. For example, if you break your level 51 item and get a scroll that works on items "up to 65", use it whenever you want. It will "expire" before you get to level 75, so you may as well use it or throw it away.
So, again, your job in the lower levels is to maintain a functional set of items while building up a supply of relics and enough other stuff to replace your item now and then. Starting at level 65, you want to start making a good supply of stuff to make your level 75 item perfect as soon as you get it. You may want to wait to USE the stuff until you have at least a second age weapon at 75.
